One way to get around this is to install old version and set settings to disable base aherf in joomSEF config, then upgrade to latest version and settings will stay there despite no longer having the option in config. I had to do a fresh install and this is a problem with 3.9.6, so there's a go around the problem if you want to fix your anchor links.

I have joom SEF 3.9.6 install now and the "Advance" tab is no longer available, so I'm trying to disable generation of base href tag.

At this page JoomSEF states:
"Configuration of base href generation behaviour can be set in JoomSEF metabot plugin settings (JoomSEF 3.2.11 and newer) or in JoomSEF configuration (versions prior to 3.2.11)."

OK, so where is this joomsef metabot plugin, so I can set the settings accordingly. Why not just link to it from this page?

I decided to just upgrade to the latest JoomSEF and it was fixed. So if you have this problem just make sure you have the latest download.
