joomsef 4.0.9 / joomla 1.6.5 urls pb in menu (using alias or title)

In my main menu sef links are generated as: categ1/catge2/alias.html/catege1/categ2.html leading to 404

What's strange is that using a t3 tempalte the links in the megaMenu are ok !! (categ1/catge2/alias.html) and that internal link are also OK

This seems similar problem which i got, i have also posted this issue.
Do you use your site in subdirectory ?
