Artio SEF does not work with Popup's correctly. It Pops up the the right content but with the hole Frontend. That is not needed and not wished.

I think the problem is, that Artio SEF can not handle index2.php?

Is there a workaround?

Not really... JoomSEF simply ignores URLs that start with index2.php as Joomla core SEO processing does the same.
