We installed free version of JoomSEF in Clean Joomla 3.x and configure it by your comment, but still not trailing slashed on the internal links.
Maybe you can look into it?

We have an issue on the www.onlinechristianconsortium.org/ website for our internal links. Our original intent was to avoid duplicate content by adding an htaccess directive to 301 redirect all url requests to the url with a trailing slash. But we are now getting 301 redirects all over the website when we click on internal website links. Because our original Internal links do not have trailing slashes at the end of URL, but when someone clicks on them, they are redirected by htaccess to the URL with trailing slash at the end.

Can your component add trailing slash to the end of Internal links?
If yes, and is it in Free or in Paid version?
