I installed, and since then, it had a buttload of duplicates, making navigation to most of my pages impossible. I went in and selected the 54 duplicates and chose "Update URL" It ranf for about 20 minutes until my machine hung. I ran again after I rebooted, and it is doing the same thing. See attachment. Thoughts?

Could you post a few examples of your duplicate URLs from JoomSEF's URLs Manager? Please post SEF URL and corresponding Real (non-SEF) URL.
We haven't encountered such problem with Update URLs function yet, maybe we can tell more from your URLs. Instead of using the Update URLs function, you can delete the automatically created URLs and they will be automatically recreated when you browse the page.
