visavis: That is hard, because VirtueMart is responsible for prices saving. I tested it with VM 2.0.2 and even there some orders misfits by cent or two. Only things you can try:

1. Change Product tax and subtotal in Invoice items configuration to Calculate from base and VAT. This will not affect order total, but products tax & subtotals will be calculated from tax rates instead of taken directly from saved order.
2. Only sure thing is to open problematic order and click on "refresh & recalculate".

I don't see that option 'refresh and recalculate', where is it?

Open order in VM Invoice, than on right side after Total is "refresh & recalculate". Then save order.
Also make sure you have newest VM Invoice.
