Please can you tell me how I can use JoomSEF 3 to disable all index2.php urls?

Hi,

What exactly do you mean by disabling all index2.php URLs? JoomSEF doesn't handle index2.php links. You could probably create some custom RewriteRule in your .htaccess file to disable access to index2.php links.
