Yes, there's a new option "Handle query variables as non-SEF" in JoomSEF's Configuration on the Advanced tab. If you disable it, the variables from query will no longer be treated as non-SEF and should be correctly stored in the database.

We tried it but no luck we still have the same problem.

Have you deleted wrong URLs after enabling the "Handle query variables as non-SEF" option? Are there new wrong URLs appearing?

yes we deleted the wrong URLs and still new wrong URLs appearing.

I also did another new installation to a similar eshop (with a few thousand products in two categories the most of them ) a few days ago and the next day after the googlebot crawling we found several wrong URLs that we had to delete.

The strange thing about this problem is that is not appearing to every virtuemart installation i did , i developed and manage several virtuemart eshops but only the last two installations have this problem.

I am collecting some data about the plugins , components , htaccess files and server config used in its installation to compare them and try to find similarities that might point to the cause of the problem .

Please if you have any advise inform me because is very crucial for the operation of the stores and if i dont find a solution i will be forced to stop using Joomsef for these shops and the future ones.
