After looking at several urls, it looks like they are being created by bots (Googlebot, Baiduspider) etc.

My question is why are these bots creating new URL's and why they not usinging the correct url in JoomSEF.

Hm, not sure why this happens. Try disabling "Cookie check" in VirtueMart's configuration (it's located on the Global tab in Core settings panel). It usually causes problems with google indexing.

I have already diabled the "cookie check" in VM and it made no difference.

I have exported some products using CSVI, and looked at the product details and the "product_url" is correct, the only thing I came to which I don't understand is "product_parent_id" which is set to 0?

Thank you

When you have multiple variants of one product, each variant is a child of the main product, so the child product's parent id is set to the main product id. Main products have parent id set to 0.
