I have the view mode to link list instead of drop down selection.

And the URLs are not SEF? Could you post few examples of the non-SEF links?

Please check, that both "System - ARTIO JoomSEF" and "System - SEF" plugins are enabled in your Joomla's Plugin manager.

Hm, the URLs look strange, the &category_id=20 part shouldn't be there for SEF URLs to manufacturers to work correctly. The standard manufacturers module shouldn't create URLs with category_id, only with manufacturer_id. Do you have some custom modifications in your manufacturers module?
